The sequel, although not as good as the first, was still pretty great. I'm hoping that Metroid Prime 3: Corruption is greater then both.
I would also like to throw out Eternal Darkness as one of the greatest games ever. That game really can scare the shit out of you, playing in the dark at night. If you haven't played it, go out and buy it.
Also Golden Eye and Perfect Dark on the 64.

Very true. I remember that part very well. The first time a video game ever scared me was at that part.

How old are you? Just wondering how expansive your experience with video games has been.
Halo 2 does not have a good story. If Halo 2 were a movie, it'd be The Matrix Revolutions: Good idea, bad execution, terrible ending. Goldeneye never claims to be more than it is: An adaptation of the movie.
But even going beyond that, Halo 2 is just a first person shooter. A pretty one, i'll grant you. It's got a few cool weapons, and the system is kinda cool. But it doesn't qualify as classic or as a kingpin. A) It ain't old enough, B) It's a sequel and like Frogger Threedeep or Defender II it's just a refining of a formula rather than an original game, and C) It's only what, 3-4 years old? It hasn't exactly created a wave of innovation or transcended any genres.
So, to paraphrase Shakespeare: "Halo 2 is too low for a high praise, too brown for a fair praise, and too little for a great praise. Only this can I say of it, if it were any other than as it is it would be unhandsome, and being no other than as it is, I do not like it."
