I actually might give this a try, I'll have to download it later, but here's my thoughts.
The cube itself just has to fit into the black board theme now. mibi's right, the colors I believe are totally unnecessary.(except for the yellow in the center) Draw the connector lines so it looks like chalk. You've got some space, make the image a little bit bigger and add in some things we might see on a chalk board... other little shapes in chalk, formulas... things a mad scientist might write.

Well here's what I got on this, I still have to fiddle with the legend, and the naming convention for the territories. I might just have the colored balls return just for naming, but it might not be necessary. We'll see.

No, ditch the blackboard approach. It completely kills the 3d element, making the map really hard to grasp and confusing. I wouldn't play it like this.
The map needs some depth. Right now I see a jumble of lines and balls, not a 3 dimensional cube...

One more thing... I think it might look better if each "layer" of balls was distinctly separated... So that there would be like 4 "floors" of a building... it's a bit hard to explain, I might do a simple drawing to show what I mean...

Ok here's an example to show what I mean. If you divide the cube into 4 "planes" or "layers" stacked on top of each other, and make it so that the "planes" don't overlap, it will look much more clear:

You might even be able to omit all the vertical lines, and just note in the legend that vertices can attack vertices directly above or below, less lines = more clarity.
This would also help with the naming scheme, you could just name them by layers/coords: "Layer Z - X,Y"... for example, Layer 1 - A1, Layer 2 - B3, etc... Then, for example, "Layer 2 - A2" can attack "Layer 1 - A2" and "Layer 3 - A2", but also adjacent coordinates on Layer 2. It would make for easier understanding of the gameplay, IMO.
edit: oops, forgot the alpha channel from that image. fixd

Seriously, the space theme with the astronaut floating around worked the best. If people are worried about thematic feasibility, then make it look like NASA or whoever is assembling a space station.

I totally agree, and I think natty's altered perspective does wonders for the clarity of the map.

Yes, natty's map suggestion makes it clearer to see the "top to bottom" planes but it makes it extremly hard to figure out the 2 other planes and the connections between all planes.
Plus it makes it a lot less "cube-ish".
But I am more than willing to look at an in-detail-map if one could be made available.
In the version provided many of the top to bottom rods are too close or even seem to be totally overlapping.

Hmm, I might, but I have lots of other projects to deal with... So don't expect me to work very fast with this...
Also, not using photoshop, I can't do anything with the original .psd file...
