Pink Floyd was more album-based than song-based. That being said, Ummagumma, Dark Side of the Moon, Wish You Were Here, Piper at the Gates of Dawn, and A Saucer Full of Secrets are a few of my favorites.
The Wall was an alright album, but it was too much of a departure from the band's expertise in making music in order to address Roger Waters's personal problems for me to consider it a great
Pink Floyd album. It was, however, the best Roger Waters album. A close second is
The Final Cut, which, of course, features a catchy David Gilmore tune called "Not Now John."
EDIT: The best song is Echoes. The Studio version is on Meddle (which I should have ranked above Wish You Were Here), but I've always loved the rendition on
Live at Pompeii.
