what does annihilating a troops region do?

It's often referred to as "Bombardments". From the instructions:

Bombardments

Some maps allow a special type of assault called bombardment. Bombardment doesn't allow you to conquer once the opponent's forces are destroyed, instead it converts the opposing region to a single neutral troop. Reinforcements can not be made along bombardment routes.


In spoils games, you will collect a spoil after successfully bombarding a region (even if the region was only 1 neutral to begin with).

In Nuclear games, does nuking a region give you a spoil since it's basically a bombardment or not?

No otherwise you would always keep a full set of cards (assuming you had 5)

nuclear spoils used does not equal a successfull bombardment or attack(as stated correctly above), however there would be no way to keep 5 spoils even if it did work like that unless you suggest people get more then one spoils a turn, and that is not the case.
